Why did they fire Aaron Hotchner?
Plenty of actors departed Criminal Minds in its 15-season run, but Gibson's leave sparked the most controversy. Hotch was written off the CBS procedural because Gibson was fired following reports of an altercation on set.
In episode 12.6 titled "Elliott's Pond" it is revealed that Hotchner is leaving his post as longtime head of the BAU after discovering that serial killer Peter Lewis (Bodhi Elfman) is stalking Jack. Hotchner decides to enter the Witness Protection Program with his son to keep him safe.
He officially resigned from both positions in Season Twelve after being put into witness protection due to his son, Jack Hotchner being actively stalked by Peter Lewis, aka, Mr. Scratch. At his suggestion, his position was taken over by his friend and former colleague Emily Prentiss.
As the hour opens, Hotch is “working long hours, like he always does, and presenting a case when he collapses” in front of his colleagues, Thomas Gibson tells TVLine. The cause: Internal bleeding from the scar tissue of the stabbings he suffered years ago at the hand of The Reaper aka George Foyet.
While Thomas Gibson's last Criminal Minds episode was season 12, episode 2, Aaron Hotchner wasn't officially written out until episode 6 of the same season.
Jareau was written out of the show after Cook was let go at the beginning of season six, for financial reasons relating to the premiere of the spin-off Criminal Minds: Suspect Behavior.

So, what happened to Hotch on 'Criminal Minds'? At the start of Season 12, Hotch was said to have gone on a "special assignment," which effectively took him off the show and away from the other characters for the foreseeable future at the time.

However, for the first 11 seasons of the show, Thomas Gibson's character, Aaron “Hotch” Hotchner was beloved as the anchor. After being with the show from its inception, Gibson was fired in 2016 from Criminal Minds.
She first appeared in the pilot episode of Criminal Minds, "Extreme Aggressor." She divorced Hotch and took Jack with her during the third season and continued appearing throughout the series, until her death at the hands of George Foyet in the Season Five episode of the series, "100".

Hotch is the team leader from the first episode until his exit from the show in season 12, except for a temporary period where Derek Morgan (Shemar Moore) takes over. Prentiss becomes the Unit Chief after Hotch, though she is briefly replaced by Jennifer "JJ" Jareau (A.J. Cook).
While Reid accepted the fact that they would never be together, it must have still been difficult for him to continue working with JJ. So, as part of his therapy, he likely realized that the best way to move on was to physically distance himself from her, hence Reid leaving the BAU.
The team will find themselves going after the individual serial killers until they find a way to get the overall connection. Criminal Minds Season 16 premieres on Thursday, Nov. 24 on Paramount+.
For a time, he was the acting unit chief of the BAU, taking over as Hotch stepped down temporally. Morgan specialized in explosives, fixations, and obsessive behaviors. He officially resigned from the BAU in Season Eleven in order to be with his new family. His position was taken over by Luke Alvez in Season Twelve.
